where can you get mark 3 weapons/gear for your ship/officers?

you can get them at SOL station. If you go to the middle, there are people standing around. You have to spend Orders of Exploration though. Otherwise, to the exchange with you.

Starbase 39 in the Sierra system has mk III weapons.

Mission Rewards.
Honestly, buying anything in this game, bar a few things, is pointless. Weapons especially.
