You should definitively separate ground and space skills into two different trees. Why? Wont this take away from the decision of having to use some skill points for ground skills, at the expense of some space skills?
The answer is no. People tend to play more space PvP and, generally, prefer space combat over ground combat. Even with the upcoming ground combat revamp people will still prefer space combat due to it being more interesting. If you were to separate ground and space into different trees then you would encourage people to play more ground missions (like STFs) and more ground PvP, since they would have ground skill points to use for their ground skills, and separate space skill points to use for their space skills.
If you want to make it even more dynamic and interesting you could alter the current skill point gain system so that you could only gain ground skill points only while doing ground objectives, and space skill points only while completing space objectives. This would encourage people to do more ground based missions in teams or in lower level PvP instances in order to get more skill points to spend in maxing their skills.
