The damage of each pulse within a firing cycle (4 seconds for standard beam arrays) is calculated on the fly. If any of the variables that affect its damage are changed during a firing cycle, each individual pulse will deal varying amounts of damage.

This includes power levels which can be adjusted on-the-fly by firing additional weapons.

So, yes: If you start a firing cycle on one weapon, then start firing a second weapon 1 second later, the next 3 pulses of the first weapon will be reduced by the power drain caused by the second.
