I bought the TOS Enterprise and was also annoyed by how quickly I leveled out of it. That being said, scaling ships will never happen. Especially now that the game is free to play.
The revenue model is based on micro-transactions. They want you (need you) to buy more than one ship. Not to mention the Devs have repeatedly said that CBS will not allow a T5 constitution. Which means that the TOS enterprise can't scale.
Most of the C-store ships are end game ships, which you don't need. You can do anything in game with the free RA ship. What you're paying for is the extra shiny- the console, ability, or ship skin.
The TOS Enterprise comes with a weapon that scales. Consoles can be used at any tier, although they are usually restricted by class- for example the MVAM can only be used on the T4 or T5 prometheus.
I think it's more than fair to compensate the developers for adding the ships to the game by paying a few dollars.
Finally, if you're talking about the NX someone is going to get snarky and tell you to get an Akira.
