All that needs to be done is add some saved data to each ship object, and they have stored data because they record customisation options for them currently. You just then add a reference to which boff was in which slot and also save which abilities/items you had in each ability bar. This sounds like a lot of addition data but it is just database references.

All they would need is a small routine added to the end of the ship changing code at the end to take that data at the end of the ship object and re-sort the boff and abilities with the saved data.

If the boff and ability is no longer there then leave the boff slot and ability slots that referred to them blank.

It really can't be that much extra work to fix it.
