I've had this and there seems to be a simple work around.
After the timelines reset and you have done your scan, don't leave but continue exploring. Press J and go to your mission list. You should be able to turn the mission in from there.

I didn't get the "tick" at the top right of the "J" window, but had to go to the mission page to do the turn in from there.
