You can't reall farm them as they are too random a drop. I have recieved two in four hours play and those are the only two I have recieved the rest have been the green ones.
So what is the best place to slaughter things, ground/space? What is the ground mission with the most enemies?
That would be the Warp Core Engineering room on the Khitomer, (which unfortunately can only be accessed as part of the Tutorial mission). My last character that went through there collected 4 'Gold' Boxes while grinding for that 'Pharaoh of Phasers' Accolade...
There's some official info that 2800 series missions drop gold boxes more frequently. I cannot possibly find that forum entry but it's clearly stated these missions drop more golds.
I remember the post you're referring to about the 2800 missions dropping gold boxes at a higher rate, but at least in my experience the first two 2800 missions were rather thin on combat -- meaning not many opportunities for golds to drop.
At any rate, I've rolled an alt and spent the past 45min grinding borg in the khitomer engineering room using the bajoran split-beam pistol from the ds9 pack.
Tally so far: 44 green, 2 gold
Tally everywhere else for me since boxes were introduced: >200 green, 0 gold.
While they are random, you can increase your chances, by finding the easiest place to kill mass amounts of enemies in the shortest time.

Considering that these things seem to drop even from mines and intercepted plasma torpedoes, perhaps the Gorn Minefield could be a good place to try. Get a cruiser with two or three Fire At Wills, or an escort with two or three Scatter Volley BO abilities, go to the minefield at the back of the map, maybe unleash a few Reman fighters or turrets, and see what happens...
I haven't tested it extensively, but I've developed a theory after seeing a box drop for my low level alt.
Step 1 would be to go to Delta Volanis or any area where Klingons/Gorn can be chosen as the enemy. Keep going until you find a ground mission that involves clearing an enemy force out. Find a group with a Targ Handler (or Gorn equivalent), clear off the entire group except for the Handler, then set your away team to passive. Just grind the Targs and Attack Saurs until boxes drop, as they do drop boxes despite not having a normal loot table. If one of your bridge officers has healing capabilities, you could theoretically go on forever, unless you accidentally pop the Targ Handler's head off.
I've gotten a gold box off of an object that's not supposed to have a loot table, so it should work in that situation as well. Bonus points if you run into a group with two targ handlers, as even with two handlers and four targs going ape-****, they shouldn't put out enough damage to put any pressure on you.

That's actually a really good idea... think I'll head over and try it out. I got 4 normal boxes clearing out the minefield on one of the early klingon missions with an alt this morning. Considering the gorn minefield keeps respawning indefinitely, sounds like it could be a goldmine.
