It just ocured to me.... with our brother Neverwinter coming soon, and Champions behind us, are we destined to become the middle child? Ohhh the horror of it all!

I don't think so. Not only are CO, STO, and NW very different games, they are wholly different generas, and thus have massively different sources of appeal. I sincerely doubt that NW is going to be the crowd stealer that all the doomsayers claim it to be. Star Trek and D&D are very different things, honestly, the only people that should be quaking in their boots is DDO.
Since STO is performing better than CO from what I can tell... no PWE will keep STO in the front next to it's current new contender Neverwinter. You never place your top moneymaker in the back seat.
STO does better than CO anyway. NW will probably do quite well and seems to have gone over well so far, so if anything CO is the one who might start feeling the pinch.
Considering how Cryptic has essentially put Champions Online into virtual maintenance mode (it still gets very occassional new content); and have stated a couple of times that their games receive funding based on performance (Infering tnhat CO is not currently performing at the same level STO is profit wise0; unless players abandon STO in droves for NeverWinter; and affect the income STO generates for Cryptic/PWE -- I don't see much danger in NW significantly affecting STO development one way or the other.
STO will continue to stand on its own merits, one way or the other. If it's income maintains or increases, things will continue as they are. If STO income decreases, it remains to be seen what changes (if any) will be made to the development side.
