You can go into your program files, steam folder and steamapps folder in there is a common folder (or commonapps? can't look right now) inside that is the star trek online game folder. It should be enough to copy that folder somewhere else.

...then copy it back on its place once the game is activated on Steam.

Technically, if you use launcher without going through steam, all TOS and other bounuses are already in your game folder. All you need from steam is the retail key.
