If I'm forced to log out in the middle of a quest chain - City on the Edge of Never, in this case - will I log back in at the same point or will I have to start it again?
Most episode missions consists of multiple objectives. As you complete each objective, it will appear checked off in the list on your HUD. If you logout in the middle of a mission you will usually return to the point where you completed the last item which ended up checked off.
