no, but your LT. can still use his ENS skill after you promote them, the LT skill does not replace the ENS skill, it just adds another one, for example, my LCDR Engineer has Emergency Power to shields as her ENS skill, Boarding party as her LT Skill and Emergency Power to SIF as her LCDR Skill, and I can use all of them.
