It just seems like you cant change what skill they have as a toggle or what they train up in. I know I must be missing something.

If/once you are using such a ship you have to use the "assignments" tab of your status screen to put the tactical officer in question into the corresponding station slot, ie. either a Lt. Cmdr.- or a Cmdr. one.
This comes in addition to the first outlined need to promote said officer ot Lt. Cmdr. or higher.
Also, regarding the "overwriting" again a quote from above:

What that means is you can not replace, or "toggle" as you put it, Torpedo High Yield II in favor of HY III.
That is because HY III goes in the rank 3/Lieutenant Commander ability slot of your bridge officer.

So, again: to use HY III you have to fulfill all the above requirements: hold the rank of commander yourself, promote your BO to Lt. Cmdr, fly an escort class ship of tier 3 or higher and have that BO assigned to the correct bridge station. Only then will it show up for you to use. But, once more, you can not put HY III in the slot of HY II or HY I.

That's frustrating and dumb. I've been tearing my hair out trying to figure out how to change the abilities they use. One would think that you could figure out how to use a different skill. Or at the very least, keep your ship tier on par with your character. So, basically, while its not a "WASTE" per se to train them up early, its just a waste of time to do it until your ship can support what your character can do... Not sure how I feel about that... :S

You level up really fast, so I wouldn't waste much time feeling annoyed by it.

To use a trained BO skill, there are 2 main requirements...
  1. The BO in question must be of high enough rank (Promote them...) to place skill points in the Skill.
  2. The Ship being used must have a console seat ranked high enough for the skill.

And this is where the differences in ship types come into play... Escorts support higher ranked Tactical BO skills, Science Ships support higher ranked Science skills, and Cruisers support higher ranked Engineering skills

This is a contradiction... Torp High Yield is a Tactical skill... Science BO can never learn Tactical skills...

When Alactrity7 mentions 'toggling', I'm wondering if they mean the skills that are next to the Boff portraits in the ship UI? If so, then a) Presuming they're in a properly-ranked station, then *all* options should be there (in this case, 3 High Yield icons, one each for the rank 1, 2, and 3 skills), and b) You might be better off setting your UI to 3 power bars (so the boff portraits are covered), and using the 'P' power dialogue to manually set which rank of the skill you want to use in combat (and keep in mind these are active skills that *you* activate in combat--your phrasing makes me think you think these are passive skills, and you're getting HY torps just because the Boff has the skill for them).

A big point of confusion, it seems--the basic fact is that a given *rank* of a skill is always assigned to a specific rank slot on the boff. It's *not* (at least on this level) a system where you improve a skill ranking in place--Rank I, II, and III of a skill are effectively three entirely separate skills that happen to have similar effects.
