I wonder how I can stop this popup. It only happens in Borg Deep Space Encounters.

It's a known issue (at least they acknowledged it in the Test server release notes):

The main UI to leave a borg DSE doesn’t work. If you get stuck in a borg DSE you can still use your “go to warp” button on your minimap to leave the system.

Agreed. I stopped doing Borg DSE's because of the annoying pop-up.
