sounds a bit odd, but bear with me. the idea is this, one person is selected as the flag carrier for their team, they are only allowed to fly a runabout, while carrying the flag the runabout is very fast, but then it being a runabout its very fragile. allow it to be maneuverable more so then a normal runabout.
the idea is while you do not see an actual flag, the runabout will glow blue if its on the red team, signaling that it captured the other teams flag, and vice versa. when ever the runabout doesn't have the flag it has a form of stealth, when it gets within say 10km of the flag it decloaks and begins to move 25percent faster then normal speed, while carrying the flag the runabout is not able to go to full impulse for more then 10 seconds. though for those ten seconds it evasion is 50 percent higher. so the idea is while the runabout is pretty much able to be one shoted the fact it can more faster then other ships and have a higher evasion should give it a small edge in being able to get back to base.
one strategy would be for the none runabouts to block the route back to the flag, so that it would be harder to kill the runabout. the idea being that the only way to win is to work together as a team.

what if they was a single disable freighter place in the center of a map and the goal was to tractoring it back to a home base, make the freighter a elite but with a chance that it could be destoryed so it respawns back in the center.
i like the tractor idea, and after a certain time if the flag is not capped. the greater the chance the flag can be dropped while in combat. and it could be to recap it you have to be within 3km of the flag and tag it with one of your weapons. or you have to capture it like you do data samples, and any damage interupts captureing.
