you can clearly see that the middle part is intended to be painted black and the upper parts that were transparent are supposed to be the glowing part.

I think that would be reasonable but your right it was never shown like that on the actual show it seems.

Maybe somebody just screwed up on the CGI Model and added the glow on the wrong part?
It was just one of the Background ships after all, so why care as long as it glows somehow?
