Does it matter much in the long run which Captain career I choose? Will I suck at Captaining a certain ship if I go with a different career than that ship is designed for?

Also, how much freedom is there to captain two different kinds of ships? Say, I like Science Vessels, and Cruisers. Will I be able to do well with both types? Will I be able to unlock both trees completely? Or will I need to roll another Captain for the second ship type I like?

Classes aren't differentiated enough to make flying different ships odd. I know that many engineers fly escorts since they can repair their ships better, same with scis in cruisers. It's all personal taste and how well you spec out your skill points.

You always have both trees unlocked, it would just be expensive (skill point wise) to invest in both of them equally.

In fact, you can pilot any ship in the game. The question is simply, "Will you be able to pilot it *well*?" Just be consious of how your abilities help you, and you should be fine mixing and matching.

any captain can fly any ship - BUT if you are not specced for your ship (and also the previous ships in that tier) you will loose about 30% on speed, hull, shield, turnrate, etc...

Some classes actually seem to get along better in other class ships. Example, A friend has a Engineer and almost exclusively uses science ships. The heals supposedly are stronger plus you gain the ability to target specific subsystems in a science ship.

As was said, it boils down to what feels right for you and how you spend your skill points.

As people have said, you need to invest in skills for yor ship. But...

You will get a resepct token everytime you level allowing you to change your skill alocations. So experiment with what you like.

I have an Engineer in an Escort and a tactical in my cruiser as I often play more as a jack-of-all-trades than specializing in one thing. It allows me to better cater to what needs to be done in missions. But I also have a science officer in a science ship to see what specialization feels like and I don't enjoy it as much. Sure it takes a long time for my shields to drop but once they do my hull is made of paper and I can't do enough damage to really take out multiple targets quickly.
