The way I see it is if your going to use two parts of the Jem'Hadar Set to increase the DPS on the new weapons anyway it becomes overwhelmingly enticing to use all the three parts of the set to add the third proc; and of course you can only do that with a Galor, or Bug ship.
The third weapon proc is the only justifiable tradeoff I can think of that could possibly be worth giving up the MACO shield for. I have tried the Jem'Hadar shield on my current ship and it just does not come close to the MACO in performence especially when combined with 3 parts of the Borg Retro set which adds two additional regeneration powers to Hull and Shields.
If and when they ever institute a meanful effect to a ships crew being disabled/killed that might change, but as it is the most major beneficial ability to the Jem"hadar Shields which is keeping your crew alive and uninjured is simply near useless with the current game mechanic.
Repairing your hull is taken care of by Boff Powers (Hazards/Engineering Team) making the disabled/killed crew issue near meaningless in terms of the crew effect on hull repair. Although I am unsure if the percentage of live/active crew effects the amount of time it takes to repair a subsystem. I don't think it does, but it should and frankly it should be a significant factor.
Sadly the +10% resistance to Kinetic Damage the Jem'Hadar shields offer only results in roughly a 2% increase to damage reduction. That I have tested.
