This is a known 'feature' of Particle traces. If you have a left-over particle trace in your inventory, when it decides to go, it vanishes, taking all the other particle traces with it. (and its done this since the Academy Event was created...)
The only way to avoid this problem is to never leave any particle traces in your inventory. Sell any left-overs immediately to the bartenders at Starfleet Academy when the Event ends...
Happened to me a few days ago. I had 58 particles including some leftovers form the previous session. It was very annoying. However it seems like a random event as I've done the particle collecting mission with leftovers without problems before.

Just an expansion of this- don't use your replicator to dispose of spare particles as they still count as being in your inventory until you change maps (because they can be recovered from the "retrieve" tab).

This is just the result of Random Luck. Keeping leftover Particle Traces is like playing Russian Roulette with your Particle Trace collection...
They weren't left over from the previous event though, they were earned in the half hour or so i was participating in the event. My inventory was not even open. I scanned a particle, a holo klingon appeared and as i opened fire my screen filled with the system message i was using all my particles. most bizarre
