The question is, what shields / deflector / engine should I use? I'm coming up on tier 5 in things, and I still have just the default items the ship came with. I have access to any sets received via missions & crafting, but nothing that has to be paid for via Lobi or what have you. Thoughts?

On my Fleet Tactical Escort Retrofit, I use Elite Fleet shields (the 5% absorption), Advanced Fleet Hyper-Impulse engines [turn]x3 [spd] (the Elite engines loses a turn for an ability that I don't find worth it), and the MACO mk XII deflector dish.
I find the MACO to still be the superior deflector dish to any of the Fleet variants.
So you would say that the high level of Fleet gear outweighs any set bonuses you might get from having 2 or 3 from the same set?
I used to run MACO deflector and shields and the Omega engines.
I liked the 2 piece set bonus, but it wasn't all that great.
The Elite Shields has slightly less capacity than the MACO, but it has 15% resistance to Polaron, Tetryon, and Phaser (resA) or Disruptor, Plasma, and Antiproton (resB). Both of them have adaptive shielding, which gives you a chance to get a shield resistance to whatever you're being hit with...and it stacks up to 10 times. It's basically like the Aegis set bonus, but works on your shields instead of your hull. I'm losing out on the shorter ability cooldowns from the 2-piece set, as well as extra points to power insulators. I compensated for this by picking up one of the Embassy Sci power insulator consoles.
The Advanced Fleet Hyper-Impulse engines (note: not the Elite Fleet engines) has the same flight speed as the Omega engines, but has a slightly better turn rate. You also get the lesser asynchronous warp field, which is supposed to be a lesser version of the MACO engine ability.
I still use the MACO deflector, because it has a lot of bonuses, all of which are higher than the Advanced Fleet deflectors. I wasn't overly impressed with the Elite Fleet deflectors either.

Advanced Positron Deflector Array Mk XII [PartG] [Sen] [Targ] [Threat]
Could you fill in the blanks in terms of what the amounts it gives are? I'm going to compare the MACO MK XII to a Positron Deflector Array MK XII (common) + modifiers you listed above (I don't know the value).

+ x [targ] (what is this? accuracy?)

If the Emitters, SIF, and Shield System are 8.8, I don't see how this is better than the MACO defense wise. Having extra threat control will only boost your hull resistance, and it's really not that much.
If you want a more offensive deflector dish, I'd rather have the Omega deflector than the dish you suggested.
So, I suppose I'd have to choose between slightly less hull for slightly more hull resistance and accuracy.
I already have 25% accuracy. I will look at them again, but the last time I checked, I wasn't impressed.
And, these are Advanced deflectors, and not Elite?
As for Threat Control, the amount of points invested in the skill does give a nice boost, but the boost is slightly less than energy and kinetic resist skills. Since the energy and threat control are on the same tier of skills, it would be better to do a mix. The cost of kinetic resistance isn't worth it as much.
There's also another fleet positron deflector which has additional structure integrity and hull repair. Dont know the exact stats whitout having to look it up.
side note: always spend skillpoints in threat control. Its cheaper than spending skillpoints into the 2 other hull resist (engineering) skills
I ended up picking up the Advanced Positron Deflector with the following stats:
+17.5 Starship Shield Emitters
+26.2 Starship Structural Integrity
+17.5 Starship Shield System
+8.8 Starship Maneuvers
+8.8 Starship Inertial Dampers
+8.8 Starship Countermeasures System
In terms of total amount of points given, it's still a lot less than the MACO. But, I don't use tractors, so I don't really need the graviton generators. Countermeasure doesn't help me either.
So, I'm trading in half the amount of inertial dampeners and the Electro-Plasma system for Starship Maneuvers, which only gives me an increase of 1.3% defense.
I still say the MACO is a better deflector, but I'll give this deflector a shot for a bit.
I agree Maco MK XII is probably the best defensive deflector. However not everyone has the mk XII, and since this season it costs a lot more effort to get it. The advanced fleet ones are good alternatives, and should be already accesible for every fleet.
