Ok I'm sorry if this has been asked/answered before but I searched and couldn't find anything.

What can I do with the commodities and gear I pick up on the foundry? I already have 6,240 dilithium but apart from buying more foundry slots I can't do anything with it or any other stuff I pick up... Or am I mistaken?

You are not mistaken, you can't do squat with anything you get in the foundry nor transfer it. This is because you have the auto-kill option in the foundry and people would abuse it.

I see, so it's just there because it'd be too awkward/time consuming to take it out?

If your foundry char has refined dil they can spend it to buy gear from the dil store. It's not great gear but it's useful if you need stuff that isn't junk.
