Just made LC and promoted my engineer and tactical officer. I then gave them some points in their second tier skills. Once I got to my startship I noticed that the engineering officer had both tier 1 and 2 skills available(I'm running a cruiser) but the tactical officer still only had her tier 1 skill with no slot for the tier 2 skill. I have been unable to find a way to swap this single skill for the new one or increase the number of skill slots available for the tac officer in the bridge crew part of the HUD. Does anyone know a way to do this or did I just waste points on a skill I won't be able to use with my cruiser?

Sort of - you won't be able to use that Lt BO skill until later when you get a more advanced ship with higher ranked officer positions. The T3 ship and beyond has a Lt Tac Officer position. You will have to wait until then to utilize that nifty BO skill. No worries though, BO skill points are unlimited, so it is not really a waste.
Each class and tier of ship has different consoles and different console levels. Suricata's ship chart shows which consoles you get and which level they are.
The second tier cruiser gains an additional engineering console at lieutenant level, so you can have two engineers, one an ensign and the other a lieutenant. When you get your next ship at commander level, the tactical and science consoles are lieutenant level.
The only way to get around this is to get a bridge officer with the skill you want in a lower level slot and get them to teach your current one, but this wipes out the current lower level skill and all points spent on it.
