How do you work the Transwarp Conduit?

You have to be a certain level to use it, RA i think.

You have to be Rear Admiral Lower Half 3 before you can use it.

not only be Rear Admiral Lower Half 3, you gotta accept the mission to go to Battle Group Omega at that moment, which will then allow you to use it whenever you want

Also, you can at anytime, check the "XP bar" at the top of the screen, by left-clicking on it. The list will show you every thing you gain for each level. Some levels award access to new ships (i.e new ranks at 11, 21, 31, 41 and 51), some award new bridge officers, some levels give you new ground/space abilities (if you spend enough skill points)...

and in the case of the Borg sector, you have to achieve a level of 43+ to use the Transwarp Conduit.
