Scenario :
Let's go to <Name> System and see how they are doing now. You haven't been there for a while ( due to the fact the game won't let you but lets assume it now does rofl ).

Approach <Name> System :
Randomly generate mobs/npcs/objects for mission spawning - Player or Mobs decide the order the missions occur:
1. Approach Enemy / Enemy Approaches You
2. Approach Asteroid / Asteroid Contacts You
3. Approach Planet / Planet Contacts You
4. None of the above - Leave System - Mission Complete

After Approach Enemy / Enemy Approaches You
1. Defend against 0 to 5 groups of ships - Random

After Approach Asteroid / Asteroid Contact, select one of the following randomly or based on type of asteroid:
1. Defend Asteroid Base from attack from 0 to 5 group of ships - Random
2. Beam up Dilithium from 0 to 5 Mining Asteroids - Random
3. Beam down to Asteroid Base
4. None of the above - Leave System - Mission Complete

After Approach Planet / Planet Contact, randomly select one of the following missions via the planetary contact :
1. Beam down to planet.
2. Gather Anomalies in Space
3. Find Missing Ships in Space
4. None of the above - Leave System - Mission Complete

After Defend Self either allow exit from system or allow the player to continue :
1. Approach Planet
2. Approach Asteroid
3. Approach Enemy
4. None of the above - Leave System - Mission Complete

After Beaming off Dilithium from Base, do one of the following:
1. Take to planet and beam it down to them - Mission Complete
2. Take to another system and deliver to a planet or base there - Mission Complete
3. Take back to Starfleet/Klingon HQ - Mission Complete
4. None of the above - Leave System - Mission Complete

After Beam Down to Asteroid Base or Planet, do one of the following at random:
1. Computer Research and repair - Beam Back to Ship
2. Rescue Attempt - Beam Back to Ship
3. Clear the Base of all enemies - Beam Back to Ship
4. None of the above - Leave System - Mission Complete

After Gather Anomalies either allow exit from system or allow the player to continue :
1. Approach Planet
2. Approach Asteroid
3. Approach Enemy
4. None of the above - Leave System - Mission Complete

After Find Missing Ships either allow exit from system or allow the player to continue :
1. Approach Planet
2. Approach Asteroid
3. Approach Enemy
4. None of the above - Leave System - Mission Complete

After Beam Back To Ship either allow exit from system or allow the player to continue :
1. Approach Planet
2. Approach Asteroid
3. Approach Enemy
4. None of the above - Leave System - Mission Complete

As you can see dependant on the state of the system ( random generation by cryptic ) and player choice ( pro attack or pro defense ) these missions could appear at random and last as long as there is something to do there or until you choose to leave the system. Clearly the longer you last there doing each mission stage the more xp/badges etc you can get. Have more missions to plug in ? Then add them to the list and randomly choose them. Each time a mission stage is complete leave it up to the player to leave the system and complete the mission at that stage or move on to the next mission by approaching the aforementioned items to trigger a new mission request. And these missions could become pretty flexible if written right by making sure that the same mission isn't given in the same mission run. Once you have done every possible mission for that systems mission run then your bridge officer could inform you that you are cleared to move on and exit sector.

This sequence of things can be used to some degree for repeatable patrol missions or exploration missions.
