The absence of pure warships in TOS and TNG is just a result of what Gene Roddenberry wanted to show us. The Federation is big, you can not defend such an amount of space just with some exploration or science vessels. Yes, the Enterprise-D and -E were quite strong. But they had to be, because of the plot of the series and films. It is a waste of ressources to build ships which are great for exploration and for fighting at the same time.
Maybe you should have a look at todays navies.
And, yes, you are right, the Federation and the Klingon Empire fought together. But they also fought against each other. Don't forget the minor conflicts with the Kligons in TNG or DS9. The Klingon Empire always was quite instable. STO plays 30 years after Nemesis, if I remember correctly, a lot can happen in this time. Conflicts can raise.
You mentioned the Defiant-class yourself. It is quite funny, you say "Hey, the needed this strong little ship because of the Borg. But when the Federation is at war with other factions, they don't need no warships. CRYPTIC HAS NO RIGHT TO IMPLEMENT WARSHIPS. BUBUBUBU!"
Warships are part of the Federation just as science vessels are. I know that we haven't heard a lot of pure warships. But, as I said, this is the result of what Gene Roddenberry wanted to tell. He wanted to tell stories onboard a starship, with the mission to make peace with different societies. In fact, no warships are much more unrealistic and non Trek.
btw: You do know the
Akira-class, right? I assure you, Cryptic had nothing to do with that class.
