In the interest of fun, which makes people want to play a game, and thus makes more $ for the game company, I suggest making it easier for people to fly the ships that they LIKE. Being a huge fan of the Akira myself, I really like the thought of being able to fly it into battle effectively once again.
The primary thing I propose is the ability to upgrade a ship to be equal to a higher tier of the same class (changing everything but crew compliment). I see this being a simple service costing about as many credits as buying a ship of the new level. For example, for a few 100,000 credits, I could get my Galaxy class to have the weapons, hull, consoles, etc. of a Sovriegn.
This could be an option for promotions; you either get a new ship for free, or get to upgrade your old ship for free.
Second function of re-fitting: letting you re-assign console slots, as well as officer posts (for a reasonable EC fee, of course.) This way, You can better outfit a ship to your own needs and play style, once again making the game more fun, and thus increasing & for Cryptic.
At VA level, you can change what Uber power you have, so could, say, wind up with a Defiant that has Rengerative armor, or a Science vessel with a separating saucer section, (Admit it; you want to see one of those RA level Science blimps separate as much as I do. :3 )

OP, your idea might not be very canon at times, and as it stands now, several refits are available already.
The economy, at this time, is quite inflated. I think paying with EC to reassign consoles and things like this might be gamebreaking, especially on the final parts of the game. Consider the Universal slots!
I agree. I just got to Admiral rank and wasn't happy with the loadout on the tier 5 science vessels. I would prefer to fly the Sovereign cruiser and have it decked out like a Science vessel, but I don't want t play the ship like an Engineer would.
As a result now I'm canceling my account. I was going to cancel after playing out all the single-player content to Vice Admiral, but now I don't want to have to go through the hassle of having to learn how to play a cruiser ship with reduced science abilities.
For single-player content you should be able to build out a ship to your classes strengths regardless of what ship hull it is. But for PvP the current ship specialization is fine if nobody is complaining.
