What you say there is not completely canon. Membership of the Federation had nothing to do with the Starfleet-requirements. The reason it is/was allowed is because it was a minor genetic alteration and it is seen as merely correcting an issue instead of enhancing it.

When you create a Benzite you have the option to use the respirator or not. The description they use in game tells us about some genetic modification that can allow them to breathe normally.

Additionally, two of the more famous Benzites in Trek... one of them (Mordock) used a respirator, another (Hoya) didn't.
