I have been back now for a couple months and have started to wonder if my current ship weapons are still as good as they used to be
When I left I had been doing ESTF missions quite a bit. Therefore all of my captains acquired full sets of the MK XII very rare purple weapons with the BORG modifier (along with acc and crtd if my memory serves).
So these are certainly still adequate for all the PVE I am doing, but I have a nagging curiosity about what newer weapons may be better now. I have noticed different and possibly better weapons like the Romulan and Fleet weapons.
What is the current thinking around most effective ship weapons and modifiers? I am curious about all weapon types.
If you use plasma, the weapons from the reputation system edge out the fleet weapons slightly, but only because there are consoles from the romulan embassy which are geared towards adding additional plasma damage.
Other than that, fleet weapons seem to be best overall.
ACC still rules the roost for PvE. The revamp to PvP (suggested for the coming Season in May) does not appear to impact that.
As mentioned with the weapons from the new reputation system, passives abilities and consoles improve CritD. There is anecdotal evidence that the [borg] modifier no longer applies. Currently these weapons edge out fleet weapons for overall effectiveness.
Note that T5 fleet weapons are being added to the Tribble test environment this week with [Acc]x2 and [Dmg]x2 modifiers for all energy types (previously it was for Fed and Disrupters only). They could be the new 'top dog' for weapons.
As for energy type, anything goes these days with Romulan plasma being the new flavour of the season. It's possible to add 8% bonus or more to science consoles in addition to tactical consoles.

The Fleet versions are superior to the old borg weapons. Romulan energy weapons are probably inbetween the two.
The reputation torpedo launchers, on the other hand, are in a league by themselves. From my testing, each one is roughly equivalent to two quantum launchers with full console support(allowing typical escort builds to get all the benefit of a torpedo build, without speccing or slotting for it). Putting them onto an actual torpedo build/boat renders PVE content trivial to the point of eye-rolling boredom.
Be careful about raving on the reputation torps or they will make them weaker.
I would settle with longer cooldowns/refire rates. Put the Romulan launcher at 9-12 seconds and increase the delay of the Omega charges by about 50%. There's a line between making a weapon powerful.. and trivializing all other weapons of the same class.
I actually switched my kinetic special back to their quantum boat after I saw what the launchers were truly capable of in a ship built for purpose. Shooting fish in a barrel is a very apt analogy.. and a more engaging activity.

The reputation torps do carry a bigger bang, but it's really only good against a stationary or immobilized target. They are slower than standard torps and in normal game-play rarely make it to the target before you destroy it with energy weapons.
While against siege targets my dps jumped by 2-4K (depending on toon), my dps dropped against moving targets by an equal amount.
Like anything in life, it's not the tool, it's how it's used.
A fair point, my kinetic specialist's plasma torp boat - a tactical vesta - made extensive use of gravity well.. which not only reduced movement but clustered targets together to benefit from the constant splash damage of the Romulan launcher and explosions of dead ships.
