So, I've been on this mission on the highest difficulty for the past 2 hours or so. After dying many, many times I finally reached the part where Q tells you to kill the Borg Boss on the Saratoga. I failed to kill it the first time so i respawned and ran back to the room to try again. However when I got back to the room, it wasnt there and I cant complete the mission.

Just leaves a sour taste no?

Ugh, that's a nasty bug. I assume Q wasn't floating outside the window? I hate suggesting you restart, but that may be the only way to fix it.

Additionally, the enemies are supposed to be tethered but I have seen them wander.
