I'm just hoping that if you train your bridge officer to be a duty officer, that you don't lose that officer on your bridge. I like the way this sounds so far...Spock was the first officer as well as the science officer. And it would be intriguing to send my first officer to lead an away team as well, but I currently have all my BOs set up for my ship's build, and I don't want to lose their abilities if I make one of them my first officer. I mean, Kirk, Spock, and McCoy used to go on away missions all the time. It's fine if I tell my first officer they have the bridge while I go, but if I want my CMO and chief tactical officer to come with me, I should be able to do that.

Your BO's never become duty officers and as of right now your Duty Officers do not become BO's. BO's have avatars, aside from the "card" like nature of the image Dstahl posted Duty Officers are more "numbers" or "data" than and actual officer with an avatar.

I very much hope we get the opportunity to customize our general crew uniforms, as a template that would be applied to the generic crew members we see (wandering halls and as security teams) and duty officers that can be seen (I am assuming the transporter chief, who can be seen in Stranded in Space, is going to be a duty officer position not a bridge officer position, to avoid the illogicalness of being able to have your transporter chief on your away team), similar to adding a fleet uniform to existing captains.

I have uniform B-05 (I think) in black as my standard bridge officer uniform, with the shoulder pads in the division colour, and would love be able to have my generic crew members wearing it too. I'm not suggesting that the more outlandish ones, such as mirror universe or Seven of Nine, become available for crew uniforms, just the standard Starfleet ones. For the KDF it doesn't matter so much, given that they don't exactly have a strict uniform, but I would love it if this was an option for Starfleet captains.

Read this entire thread. The department head positions like Executive Officer, Science Officer, Chief Engineer, etc, will be filled by your BOffs.

Duty Officers will fill the crew stats and won't themselves be avatars/pets like your BOffs.

I think we're mostly confused because we're referring to this whole system as the Duty Officer system when that's really only part of what the revamp entails. dstahl, maybe we need a name for the BOffs getting specific assignments/depart head titles as well?

Yeah, on Voyager I believe Tuvok was the Second Officer.
