Let's see, it is possible that someone could have ship with the following:
Ferengi Captain
Breen BOff
Reman BOff
Borg BOff
KDF BOff

So you could have a Starfleet ship with absolutely no Federation members on it.

I must remember to keep my shields up from now on...

There could even be two Borg BO's. You only get to use that quote if you find out that they aren't loyal to you. And you can maybe put only non-Federation members at all your ship's consoles, BUT the rest of the BO's and the crew will still be Starfleet.

Well, I guess you could use a playable Klingon as a Captain and it would be a ship of mercenaries.

In all fairness they could all be Federation members. Lets go down the list shall we:

Ferengi - Allowed to join Starfleet due to dual citizenship.
Breen - Defected from his people based off of that one mission with the Breen science officer.
Borg - Liberated from the collective therefore not actually Borg anymore.
KDF - While not part of Starfleet it is part of the officer exchange program.
Reman - To be determined.

Honestly out of that list (not counting the Reman yet) the KDF BO is the only one who really can't be part of the Federation.

Presumably, the Klingons in Starfleet defected from the empire in order to follow in the footsteps of Worf, or in the footsteps of Miral Paris, who they believe is the Kuvah'magh.

A Klingon BO and a KDF BO are two different things though.

As you said, the Klingon BO could have joined for any number of reasons. Which makes sense and would make them part of the Federation.

A KDF BO is received through the diplomatic core and is actually non-klingon (i.e Orion). They also keep their KDF uniform because they are part of the officer exchange. Therefore they are not part of the Federation.

Which makes it all the more fun when I make my KDF Orion Boff kill other KDF.
