Well, there's the antiproton-breathing Doomsday Device...

And Star Fleet Battles has had space dragons (phaser eye beams, plasma torpedo breath weapon, melee attacks...) since '84 or so. (Don't get between momma and her babies.)

I'm all for random creature space encounters. Isn't that the plot of at least 10 episodes in every series?

The animated series had Kukulkan, a space dragon flying in a space dragon-shaped ship with an Aztec city inside. That is the kind of thing I think STO could mine well.

IIRC, the Gekli are basically that race, or at least a related species in Fluidic Space.
