There's a few other scenes where you see lower-powered shots, but it's usually for "precision" strikes. For example, when the Enterprise wanted to disable the Son'a command ship, they fired two bursts from the ventral array in quick succession. There was no "charge" time on the second shot.

I think its pretty fine as it is, at least for now, its simple and doesn't make fitting out a ship too expensive.

If they really wanted to do a complete change of the weapon system I'd say something based off the Star Fleet Command series would be best and could allow for some interesting ship layouts (Like a couple very heavy powered beams facing forwards or a large amount of low power beams etc) It would make balancing an even worse affair in a MMO enviroment like STO though.
