When Voyager crossed the Delta/Beta threshhold, the Romulans were in an alliance with the federation. This was teh end of the dominion war.

A restriction that even a mediocre writer can get around in about 30 seconds. "Captain, based on communications we've been able to partially decrypt, these particular Romulans are part of a rogue group at odds with the Praetor."

The Federation/Klingon/Romulan alliance always struck me more as an "Enemy of My Enemy" alliance, much like the Soviet Union fighting on the same side as the United States and the United Kingdom during WWII. It was even predicted in "Inter Arma Enim Silent Leges" (DS9) that the Romulans were going the one major power in the Alpha/Beta Quadrants other than the Federation that would come out of the Dominion War in relatively good shape (since, as was theorized, the Dominion would be driven back into the Gamma Quadrant (which it was), Cardassia would be utterly ruined (it was) and the Klingons would be licking their wounds for at least a decade (debatable)). In other words, the analysts in both Starfleet and Section 31 were predicting a new "Cold War" between the Federation and Romulans (this, of course, does not take into account the Reman revolt and Shinzon's rapid rise and fall, or the Hobus explosion). Nemesis suggests that relations between the Romulans and Federation went back to it's pre-war "normalcy" after the war, at the very least.

In essence, as cheer said, it wouldn't have taken much to conceivably bring the Romulans back as villians - and they would not have been happy to find a Federation starship in their backyard. Besides which, depending on how well Voyager kept in touch with the Federation, especially in the later seasons, I find it difficult that they had day-to-day information regarding the war (especially since the ship only began recieving regular transmissions from Starfleet after the Dominion War was over).
