2. The Basics- Why They Do What They Do:
The truth is Your BOs are part of your Character! No really! How effective their skills are is directly linked to where your skill points are spent. So you need to know how to spend your points to get the most effect. To do so you should refer to here: STO Academy Skill Planner
Simple select the powers in question and see which groups are highlighted.
Alternatively you can check The Skill Spread Sheet

2.1 Behavior:
So BO acts a certain way based up their abilties. This can often seem random and/or mysterous, but it important to remember you are the boss and they will do what you tell them!!!
Take a look at your BOs UI on the top you see 6 buttons
The first one from the left, a little Pyramid with a circle, sets all BOs to Passive, if you hit this, your BO will not attack, though they will buff and heal still.
The secound is a X it restores your BO to basic Attack functions (IE they will act normaly according to their powers.)
The third is very important a little Target Retical sets your BOs to attack your target (See CAMT),
The fourth a little V with Invereted Pyramid on top, sets a Rally point where all your BO will go.
The fifth has no effect on BO and is leave the team.
The sixth one lets you set how to display BO powers.
Remember that you can also now drag BO powers from their trays and place them in your Action tray.
From there look down the left side, See those Three little Icons next to each of your BOs? They are similar to the button above but effect only the BO next to it. From the top down, the First is an X which does the same as the X above, the next is Attack my target for just that BO, and last is way points sending your BO to where ever you placed that BO. Left clicking will undo that placement and return your BO to following you.
Pay attention to way points, mastering use of those controls allows for easy creation of crossfire, particularly when combined with the Pause Button.

Now you Understand the way BOs can be controlled and why they do what they do.

3. Abilities- Do That Thing You Do:
So now for the center of this Discussion.
The Majority of Abilities can be learned at the skill trainer located at ESD or First City, a smaller number are only trainable by PC Captians, a smaller number still only come from Rare or Very Rare BOs. Remember that skill ranks are independent of the BO Rank it occupies.
3.1 Keywords- AoE (Area of Effect), Buffs, Clear, Cover, CC (Crowed Control), Damage, Debuffs, Exploits, Exposes, Fragile, Holds, Interrupt, Movement, Heal, KB (knock back), XoT (Overtime), Pet, Roots, Resistance, RS (Restore Shield), Stealth, Threat.
Key:
Name of Abilitiy- # Ranks: BO Rank: T,PC,R (T=Trainer, PC-PC trainable, R-Rare BO)- Followed by Keywords
Notes: This list is drawn from the observed list on ESD and from the exchange.
Please post an additions you have below so I can update it. TY!

4. Traits- Some Are Just Born With It:
Most traits are passive bonuses to various categories of stat.
With a few exceptions traits come in one of three levels, Basic, Normal, Superior. Values list below are for Normal Level, with Basic being reduced, and Superior being Increased. BO rarity is directly related to traits, the rare the BO the more likely they are to have superior traits. A few Rare traits have cool downs, that offer special abilities, these Abilities do not show up on the ability bar. Some of these traits are however very powerful. Beware the power of Superior Seduce!! (Sadly only the klink get this)

The goal of Course is to pick those traits that will complement your play style and the given BOs purpose the best. Traits like Seduction, and Placate should not be underestimated, it amazing how useful they can be. Several of these list below are only available on a couple particular BOs, namely the Reman, the Breen and the Borg BO. Pay attention to your BOs powers, as they can be very effective.

5. Equipment- Guns and Gear:
All your BO should always carry the best available Hypos, they use them reliably, and its very helpful. Tribbles are optional but never a bad idea, equip per role. Borg Remodulator, if your fighting borg. If your not using it on your PC, I recommend the CRF200 Freeze gun for one of your BOs. It not always the best weapon but its amazing when it finally fires and the whole enemy team is suddenly exposed.
Beyond that make sure you hand out weapons that will fit their purpose, if all your BOs powers expose make sure they have an exploit weapon, if many of your BO powers Exploit make sure they have an Expose Weapon. I also recommend weapons with High base dps.

Armor- This will be left up to the ground combat discussions.
