was searching for some really good looking stuff for my pilots when I found out, that the Klingon Academy Eypatch is available for both factions while the face attachment of Seven of Nine ist only available to the federation. Is there any deeper sense behind this? Both parts should be availabe to both factions.

feds get assimilated faster than klinks..... plus it came with the c-store outfit.

The eyepatch comes with the c stor outfit (Klingon Academy), too. Both are not faction specific in any way so this can't be the reason. And even Klingons are playable with a liberated Borg so no reason for Borg specific stuff to be federation exclusive.

Maybe you're right that Feds get assimilated faster but Klingons have sharp knifes, so they can simply cut one out as a trophy.

There already was an eyepatch before the C-store update, its just a reskin of something that already existed.
