I have the same issue. I tried sending in a bug report for the in game mail button that won't stop signaling that it has mail even when it doesn't. I wonder if it's related.
I asked Farktoid about this around the time it was happening - if the bug report server/etc. The response was that it was working fine as they had already gotten in a ton of reports.
So I really don't know what to do on this issue. At least i'm not a lone case.
