I can certainly see the "lack" of hull heals when your sitting at 75% resistance on your shields, plus if your shields are completely down you are likely screwed anyway, great hull resists/heals or not.

Good things to think about, I've been meaning to switch over my Engineer captain from an offensive BOFF setup (DEM, etc) to a more defensive-centered one, now that my tactical captain is a VA in a Defiant Retrofit for my PEW PEW needs.

Actually I have no trouble flying above an Elite Tac Cube while holding agro with my current configuration. But I'm also an Eng so Miracle Worker is probably my saving grace.

I noticed people using Phasers and Tetryon in their builds. Is there any reason antiproton isn't more popular? Specifically the Antiproton MK XII {CritD x2} that have the bonus 60% crit damage that are sold in the dilithium store.

From a straight unspecced point of view the Antiproton is the best DPS Energy type in the game.
When you look at what you need to do to spec into Antiproton it becomes very point consuming. Especially vs Tetryon which has it's main benefit at the start of the skill trees.

The being said I swapped for a change because everybody and their dog seem to be running AP.

And Acc is better than crit on a space weapon, Acc over 100% becomes Crit anyway so you miss less and do more damage.

OP, it seems like everyone, their brother, and their dog wants to play a tactical officer in a cruiser and play at more survivable DPS. To be honest, the game simply isn't built to allow you to maximize your potential that way. You'll NEVER tank or heal as well as an engineer in a cruiser, nor DPS as well as you would in an escort. Don't let me dissuade you from just having fun with it though as min maxing isn't everything. Just understand what you are getting into first so that you don't come away feeling disspointed. Make sure you've a friend that can train bridge officer abilities for the engineering slots to help you or you're in trouble right at the start...

Well, Anti-protons are not Phasers, and I captain a Starfleet ship.:p

Honestly, Id prefer the double accuracy bonus verses the damage when Im in a Cruiser. Anti-proton weapons are cool, but I think the subsystem shutdown chance on phasers makes them worth the while.

Please no Warhammer 40k in here. The grimdarkness is enough to make even the Borg unanimously facepalm.
