So with this ship, if you have the 40k dilithium variant does it still take 4 modules to get the fleet version?

Yes, it still costs 4 Fleet Ship Modules. The only time you get a discount is if there is a 2000/2500 Zen Admiral-level variant in the C-Store and you have purchased it.
