I also like the damaged emotes above (drifting, leaking, listing, eject pods, etc)

Scanning, Sir: The ship forward scanning graphic.
Ship Salute: Single photon torp... could also be used for "shot across the bow"
Burst Engines: like the prep to warp speed glow
Beacons: higher intensity beacon flashes.. the "hey, I'm over here" emote
Role Flags for indicating intended team purpose (tanky, DPS, healing)
Emergency lights: like an ambulance
Space 'em: eject humanoids from air lock (perhaps Klingon Only)

Fireworks display.

Would love to ability to set my ship to condition green, yellow and red alert at my will.... I am the captain after all.

Dans Idea for a /spock would be fun, and I still stick by my /disabled concept, but a few others i'd like would be

/spotlight - activate search lights that shine on nearby surfaces (asteroids) it was one of those cool little effects form the episode with the Pegasus
/quarantine - activates orange quarantine lights and local chat says "Extreme caution! The USS <ShipName> is a quarantined vessel by order of Starfleet Command. Do not board!"
/abandon - launches escape pods (might be a bit time consuming, as each ship has unique escape pod locations)
/fireeverything - blindly fires weapons for a single salvo in a random direction within their arc (forward for cannons and torpedoes), if an ally is targeted it appears as though the weapons fire on that target, great for RP!
/warp - warp animation, but you reappear a moment later
/transwarp - same as above but with transwarp
/transwarpf - Excelsior in Search for Spock, engine sputter... dies.
/autodestruct or /destruct - long drown out explosion animation, no damage, no actual death, ship simply lists as a burning hulk till a new emote is used or the ship moves.

a KDF specific emote
/wings - change the attack position of the wings on your bird of prey (and thus allow us to pick if we want to keep our wings up or down at all times... basically
/wings 0 - wings act like normal
/wings 1 - wings are always up
/wings 2 - wings are always down
