Why not do like LoTRO and give each maybe faction their own tutorial and early mission sets that lead them into the main story?

Gul TuPints starts out on Cardassia Prime learning how to pilot a baby Galor, and then he graduates to fighting True Way thugs, which then leads him to Skirmish.

Deferi D'ave starts out on Deferia learning how to speak in a monotone about balance, and then he graduates to collecting ten Breen helmets for new armor during which time he discovers Devidians, which then leads him to Skirmish.

Warrior Big'ead... Would be doing exactly what he is now. But from level one.

You could easily add a couple of species to each of these groups and it would add a bit of replayability beyond what's there now. It'd also be a good excuse to make more sale/ lockbox items.

Assuming the story is ever finished and theres a reason to play again outside of grinding for purples.

i think thats basically what is called "microfaction"

The problem here is PVP. PVP in LOTRO is kind of "fake" pvp...its PvMonsterplayer...you create your "monster" and can kill other players with it. So there is no faction system in LOTRO, any player can be monster.
So your idea breaks down there. LOTRO and STO are 2 very different games, and what works in one of them, will fail in the other one.

i would actually love to see a romulan faction that is only from lvl 40 to 50. A little introduction missions...leading towards your decission to either join KDF or Starfleet, with your romulan design ship. (basically what you suggested, i think)
the general romulan faction in game to date can stay as it is, because you are just a rogue romulan captain that led the empire. (Unification movement, or a helper of the duras family comes to mind for possible storymissions)

I actually think a LOTRO-style 'monster play' model would work in STO. I wouldn't be thrilled with it, but it could work.

But it's kind of too late to go that route and would require the kind of development they are already not interested in.
