I bought one last night, but I don't see it in my inventory and all my skill points are still locked. Any advice?

Go to a Retrainer, he has also a counter for tokens.
(They are usually near crewareas on starbases, e.g. ESD center of station)

You don't get an actual token. The retrainer just realizes that you can have it done.
