The early ships I didn't like, I named U.S.S Nuisance, U.S.S. OLD P.O.S. or U.S.S. ButtUgly.
Some ships I name after booze I like, Labatts, Bacardi, Crown Royale, and some get Names from my favorite animes, Yamato, Macross, Frontier, Gecko State.
I've got a new Fed Science character based entirely around the Temporal Lockbox stuff. He's a Klingon from the 29th Century, who gets stuck in the 25th Century by Tholian temporal jiggery-pokery. What with his time travelling nature, his ships have all been named after actors who've played The Doctor in the BBC show, Doctor Who.
So far, he's commanded;
USS Tennant - Nova class
USS Pertwee - Olympic class
USS Troughton - Intrepid class
USS Baker - Luna class
USS Hartnell - Wells class
He also has two shuttlecraft;
USS McGann - Aeon class
USS Cushing - Danube class (2409 Starfleet standard issue)
Vice Admiral Laurence Corrin - USS Trafalgar
Captain Takaram ch'Rihan - USS Khellian
Captain Korax joH'a' vo'poH - USS Hartnell
General Hothkar, Son of Ta'lon - IKS oDwI'
My old main used USS Excalibur on a Sov cruiser. I would put it on a Constitution refit but... When I was a kid growing up I had a TOS technical manual. In it there was a long list of NCC numbers and names. Another Constitution class was USS Excalibur NCC 1705. I thought the name was cool and fromt then on always imagined myself as the Captain of that ship while Kirk was flying around in his.
My Current main uses the USS Iapetus. Why? Because I think its an awesome sounding name. I first heard it in the boardgame Solar Quest. It's one of the moons of Saturn.
My Klingon uses the yaybom. Way back when I was on a MUSH called ATS. In it I always flew around in a ship called the yaybom. I've never been able to seperate that ship from tha tKlingon. So when I remade that Klingon here I had to bring back that ship.
One of my Tellarite captains uses USS Challenger. I origionally created that character to join a fleet that was going to try and RP being all on the same ship the US challenger. Unfortuantly that experiment failed almost immediately but I liked the ship design and name so I kept it.
On my Nauscian named Klaxem I have the IKS Torgoh. It's basically just named after that bumbling guy you see on MST3k. It amuses me.
My caitian has an Atrox Carrier named the Tigers Claw. It is named after carrier in the game Wing Commander. Its kinda amusing concidering the Caitians are basically Kilrathi
My other characters dont really have main ships yet. Alot of times Ill just hit random on a new ship and just keep what sounds acceptable.
Believe it or not, I too had a ship named "Tiger's Claw" named after the ship from Wing Commander. It was a Star Cruiser - Nomad-Class with Vanguard-Class pylons.
All my ships are named after famous ships from other sci-fi shows and movies, with their registry numbers based on the movies' release dates. I choose those names since I couldn't figure a good original one at the top of my head at the time.
The ships I own are as follows:

NAME REFERENCE: The "Axiom" from Disney's "Wall-E." (My current ship in use.)
2.) U.S.S. Axalon (Wells Temporal Science Vessel) N.C.V.-921064-X
NAME REFERENCE: The Maximal's ship, "The Axalon" from Beast Wars. Also the name of my Sonic character's Well-Class timeship on Deviantart.
3.) U.S.S. Event Horizon (Research Science Vessel (Horizon-Class)) N.C.C.-970815-L
NAME REFERENCE: The titular "Event Horizon" of the 1997 sci-fi horror film of the same name. (Keeping this ship in stock because the Horizon-Class looks cool.)
5.) U.S.S. Palomino (Support Cruiser Retrofit (Ambassador-Class)) N.C.C.-91979-C
NAME REFERENCE: The "Palomino" from Disney's 1979 sci-fi film, "The Black Hole." (Originally named "U.S.S. Cygnus," N.C.C.-92130-C.)
6.) U.S.S. Proteus (Odyssey Star Cruiser) N.C.C.-980403-J
NAME REFERENCE: The "Proteus" ship from 1998's "Lost In Space" film. (My previous main ship before getting the Tactical Odyssey.)
7.) U.S.S. Roger Young (Heavy Escort Carrier (Armitage-Class)) N.C.C.-970711-S
NAME REFERENCE: The "Roger Young" from the "StarShip Troopers" film.
8.) U.S.S. Sulaco (Assault Cruiser Refit (Regent-Class)) N.C.C.-921986-A
NAME REFERENCE: Ship from "ALIENS."

NOTE: I had to go in wikipedia to look up a good name for a timeship, and Retrocausality made sense for a temporal destroyer name.
10.) I.S.S. Tango Avenger (Mirror Assault Cruiser (Nomad-Class with Vanguard-pylons)) N.C.C.-91370
NOTE: The name "Tango Avenger" I got from a name someone gave their Titan A.E. ship on the old Titan A.E. site forum back in 2000. Name intriged me since. So, this name is 13 years old. Whoever named that ship Tango Avenger - GIVE THAT GUY A BEER! =3
Currently have two characters, my first (and main) is a Fed Human Tac Officer and ship names are random in the sense that I name them based on whatever comes to mind at the time with no set theme (apart from a few named after areas of south west UK):
Light Cruiser: USS Cullompton - Named for the town where I live, about 12.5 miles north of Exeter, UK
Cruiser: USS Persephone - Zeus' daughter and a great name for a ship of any kind in my opinion
Heavy Escort: USS Cornwall - back to a south west UK theme like my first ship
Support Cruiser (Ambassador Class): USS Bristol - another SW UK name
and my current ship is an Exploration Cruiser: USS Eisenhorn - named for the Imperial Inquisitor Gregor Eisenhorn from the Warhammer 40K universe who was the main character in the Eisenhorn trilogy if novels by Dan Abnett.
My second char is a Vulcan Science Officer and I have more of a back story for her, basically joined starfleet to persue a scientific career despite being offered a prestigious position at the Vulcan science academy and defying her parents wishes and traditions in doing so. I plan to name the ships she commands after either notable people from history (mainly science or literature) or female names that would suit a science vessel.
Just started this character so am still commanding a tier 1 ship:
Oberth Class: USS Daphne - named for the naiad who Apollo fell in love with, fits a small science vessel as well imo
My main Ship is a fleet Excelsior called Raging Queen.
There was a Starfleet ship of that name in the DS9 manual and i always thought its a cool name. It also was the name of a privateer-/pirateship in a novel of wich the name escapes me at the moment.
There ar only 2 other ships i fly somewhat regulary.
First is a Steamrunner class ship called Bladerunner in honor of the movie and the runner part of the name.
The secons is a Odyssey Science Cruiser called Mnemosyne for the the godess of memories.
Other ships i have include the Tabula Rasa (MVAM Prometheus), Styx (Armitage), Eclipse (Galaxy R), Nebuchadnezzar (Regent), Fourty Thieves (fleet Defiant)
Looking forward to buy the fleet Aquarius. Ill name it CRM-114 (Combat Recon module 114)
