Whenever I'm fighting a Negh'Var Warship NPC, I see it shooting some kind of energy ball that does tons of damage. It's not an ability as far as I can tell, so what is it?

It's an uber version of the Isometric Charge (essentially chain lightning ball) that KDF get as a console ability on the Vor'Kang from the C-store. The NPC one does much higher damage than the player one, but the one we get does 3k damage to the first target, 6k to the second, 10k to the third, and 15k to the last target (assuming you have no points in Particle Generators, which increases its damage). The NPC version seems to do about 20-25k damage with the first shot, so you do NOT want to be the second person it hits; it pretty much one-shots everyone to whom it chains after the first target.
My advice: When you see an NPC Negh'Var, put 8km or more between yourself and any allies, before they start doing starship bowling.
The borg took the iso charge, gave it steroids, then gave it cybernetic enhancements, and basically made things more interesting in CSE. The Borg versions do around 30k with their first shot, and subsequent shots are instakills to almost anything except carriers, oddys, or borts, and sufficed to say the third hit is an insta-kill regardless of what is getting shot at.
I personally have only survived getting hit by the second bounce once. And that was because I saw it coming, blew ALL my defensive cds (and I am an Engi, so I had a LOT), and was brought down to less than 10%. And this was in an escort, so if I was in my sovy, I probably woulda survived a little better, but not much. I agree, if you see a negy, just put some distance between yourself and anyone else.

It needs removing from the NPC AI ships. ALL paid consoles should be REMOVED from AI ships. I'm deadly serious here. If I paid for a console, I want 1) to know I and the select few that paid for it have access to it, and 2) that the AI aren't going to have some super-retarded-beefed-up 100x more powerful version that 1-shots anything in existence while mine barely scratches the smallest of fighters.
No Iso, no theta, no tholian web, no nothing. AI shouldn't have this stuff, period. Especially not since there's the mother of all double standards at play. Hell it's not even a double standard, they just break all the rules whenever they want. We players are restricted by these pesky logical rules and limitations.
Oh, and P.S. It's not just borg. It's the AI BS at play. One fleet blockade I was first to arrive on scene of a transport in my kdf alternate, as soon as I decloak at 10k out I apply tac team to the freighter then BAM! I'm dead instantly. It was an iso charge. Saw it. Respawn... over the course of a single 15 minute fleet blockade match I was 1-shot killed instantly by iso four damned times, every time 10k out just arriving on scene, just showing up and the first to defend the freighter in question.
It's not even a console to them, it's the primary means of killing enemies. They even shot me with 2 of them from 2 Negh'Vars at the SAME TIME on one freighter, as I saw 2 of them hit me a second apart (I was dead after the first, so the second just hit my remains).
It's not borgified. It's retarded double standards. Not even double. It's so far apart from the logical rules set in place for players that it might as well be quintuple standards, with all standards between 1 and 5 being unused. It's that far off balance.
No paid consoles. Spending upwards of hundreds of dollars on lockboxes to get a tholian console also counts.
That's like seeing a ford Model T and therefore concluding ALL cars, trucks, vans, busses, must all look the same. Just because 1 set of ships used this in TOS times doesn't mean they will now. They have advanced beyond that lame technology. Or some sort of logic.
