Ok here is a quick, perhaps stupid, question. Where or how do I get the green To'Duj fighters for my Starbase. At the shipyard you can only get blue or purple ones.

You want the EC vendor. They mostly sell white equipment, but in the case of hangar bays, they start at green.

Haven't found the merchant yet. You can buy blue ones for EC and purple ones for dilithium. I need green ones to fill up a starbase project.

All green ones became blue, and all blue ones became purple. It's not so much the colour as it is the NAME of the item. The old blue, and new purple, To'Duj fighters are Advanced, whereas the old green, and new blue, To'Duj fighters are the regular ones.

You can use the blue ones for that.

It is working now. It was probably a UI glitch. I bought a blue fighter and could not distribute it to the starbase. When I bought a couple of them the button lit up.
