Do you want fixed BoFF stations, standard cloak, and the weird pivot-point that makes a Raptor about as manueverable as a gimped cruiser, or do you want flexibility and speed at the cost of a slightly lower hull and one less console?
The Bird of Prey is highly flexible and highly customizable, you could (not saying it's a GOOD idea) run ALL Tactical officers at your Bridge stations in one, or run lots of science types, or engineers for heal/toughness...and you get a cloak that's a mite more flexible to apply than a Raptor, a better turning radius than a Raptor...
the only thing a Raptor really has over a BoP is a conventional layout in stations, and a slightly tougher (base) hull.
At captain level, definitely BoP. Maximum pew pew.

Cruisers were not included in the OP's original short-list, and regardless of how tanky they are, some of us don't like giving up all that manuever and speed to imitate a Fed captain in their giant armored slugmobiles.
Not saying there's no place for heavies, just that some of us out here don't have the patience to deal with a turn rate equal to or less than 12. No matter how good the armor, shields and power levels are, cruiser driving is (for some of us) an exercise in frustration.
