I got the original Galaxy at captain then when I reached Admiral I threw it away for my Galaxy Retrofit with the same name and registry number. Basically I just pretended the ship got a massive refit/upgrade and I was still flying my old hull. That was two years ago and it is still the ship I spend the most amount of time in though I have kept all of my others too and upgraded them to at least Mk XI blues. I am currently working towards a Fleet Galaxy and once I get it and fit it my Galaxy Retrofit may be retired but it will not be gotten rid of. I honestly do not know what I will do with it, but an early idea is that it will be the front runner of that new admiral DOFF thing that uses your old ships.
I grew up with TNG and the Galaxy has always been my favorite ship. I play this game to relive my childhood fantasies from watching the show and I love it.
EDIT: My runner up would be my old Cruiser the Connie Refit. I have upgraded all of it's fittings to Mk XI blues and it is an excellent ship for non combat heavy missions or scanning down things. You can get in and out very fast and often before getting any agro. Plus I just like the design as well.

Switched back over to the Fleet Intrepid - want to give her another try; didn't find her as versatile as my trusty Fleet Nova, but have since purchased a few Embassy consoles and going to try them on the Fleet Intrepid. Will likely try the Particle Generator one on my Vesta too, since it should boost the Quantum focused phaser.
For my Fed tac toon, I loved my fleet tac retro...until I got a Jem'Hadar Attack Ship. I haven't even considered flying another ship since. I wouldn't even give it up for one of the new Andorian ships.
With my Fed engineer, I always go back to my Galor. I like it even better than my Excelsior retrofit. Yes, it looks like it's flying backwards, but it's the best cruiser I've flown. Agile, (relatively) powerful, and makes a great shield tank.
And my KDF tac, The B'rel retrofit is my baby. Wouldn't fly anything else.
I will allows return to my Odyssey. Tried out the Chimera and Excelsior Refit, but I always went back to that old whale. Now I just make specific characters to fly specific ships. Working on a Galaxy-centric captain at the moment.

The dreadnought cruiser, the Akira escort carrier, and the Tactical Escort kitbash form the trinity in which I play this game.
The Akira-class USS Esclarent is my multi-role craft, much better at PVE but has some control and tanking options for PVP. RP-wise, she's the venerable flagship of Task Force Seven, and I'm glad I can continue to refit her to keep her up to speed, even for an aging ship.
The DNC USS Yamatois for fleet actions (or stuff I run with my fleet). When DPS is no issue, I bring more support healing, and yet with a cloak, tac captain skills and the lance I can provide a 1-shot should the fleet call for it. Especially useful in popping siege dreadnoughts. RP-wise, the Yamato dreadnought captured from the Mirror Universe incursions has served as TF7's bulwark upon which enemy craft break themselves upon her hull. She doesn't look like much, but she's got it where it counts, kid.
The kitbash I call the Aegis-class (Gallant everything except Defiant pylons) USS Aegis is built solely for pvp. And she's a dying breed, being one of the few ships left in the Quadrant still sporting anti-Borg AP weapons. Which is great given that these weapons are effectively Mk XII Acc CrtD CrtH weapons with a situational proc, and which proc isn't situational, anyway? RP-wise, she's a prototype ship half the size of the Defiant, but sporting as much teeth and subsystems, that is designed to launch from the expanded Main Shuttle Bays of dreadnought cruisers. This project was part of the latest naval review to improve Starfleet's warfighting capabilities using existing technology and equipment. The Aegis project was eventually cannibalized for the Odyssey developmental project, leading to the Aquarius mass-production model we see today. But prototypes are always better in the Star Trek universe when they are not trying to kill you, aren't they?
My main character is a Fed Joined Trill engineer... he went back to the Breen cruiser as the BOFF layout and 8 weapons slot plus the stats (hull, device slots, console slots) are attractive... too bad the ship skin isn't. Yes, I know the Prometheus Class has a similar BOFF layout but not the same hull, device slots, weapons and console slots.
I want the Breen cruiser minus the skin in a Fed version. Like the New Orleans Class...
Okay I did a search on this thread and it has only been mentioned once, the ship that I fell in love with from first flight until now: the Tholian Recluse Carrier.
Up until the release of Fleet ships I always flew a Tier 5 Nebula class (Advanced Research Science Vessel Retrofit) and I wanted to upgrade to the Fleet Nebula class. That ship had a Lt. Com. Engineering station and a high hull hit points for a science vessel. Was very tankable, which I love to do yet a Com. Science station is a must for my Gravity Well 3.
That wish to upgrade never happened before the Tholian Lock Box was unveiled. I compared the Orb Weaver to the Nebula I was currently running and it had the ability to be a Nebula/Intrepid hybrid. That being the use of a Com., Lt. Com., and Ensign Sci. spots--an increase of 1 over the Nebula--without losing the Lt. Com. Eng. spot!
So I went after an Orb Weaver and flew it for a few weeks, until I could get a Recluse Carrier. I was curious about carriers and it was the most advanced of the time, and with the same BO layout possibility. The consoles were more to my liking, though, with 4 Sci. and Eng. mixed with higher hull (still one of the highest in existence). Much more tankable, and fighters would help me in solo fights.
On my first time out with the Recluse I was hooked. Never had I flown a science ship with the DPS of that magnitude. My first fighters were the Widows that came with the ship, then I went to Advanced Danube Runnabouts, and now I fly with Elite Reman Scorpion Fighters. Using a Romulan Hyper-Plasma Torpedo on the front with my fighters has a powerful immediate DPS hit. Yes they travel slow, but I kill things way faster than ever before.
The Romulan weapon set and the Borg weapon set work great together, even without a High Yeild since I run Tac. Team as my single Tactical ability. The Cutting Beam from the aft slot with the Experimental and a regular Mk XII Plasma Beam upfront has a good amount of sustained DPS for a carrier. The Omega Bolt in the aft fires 5 torpedoes in rapid succession for if a ship gets behind me.
I really doubt I'll ever use another ship, this is my beauty! Not a single other ship compares, not even any of the 3 Jem'Hadar ships. I opened a Jem'Hadar Heavy Escort Carrier on my 2nd box and I traded it away. It doesn't compare to a Science Recluse. Not in a million years!!!
